We have two people who went against(or almost betrayed) their parental figures for what they saw as the betterment of their kingdom, therefore, the questions is this -- would Jack and Morgana even get along?

Yes, I think so. They could join up with Mordred and form a club! In all seriousness, though, Jack does understand the need to go against one's king in an abstract sense as well as in his own case (at least when the king is no longer God-anointed), and he'd probably respect her a bit more if he knew what she'd done.
